I am looking for others’ recommendations for the best Spec Fic stories centered around covert organizations and their dealings/activities. Intelligence agencies, special units, black operations, etc.

Some examples that spring to mind are Special Circumstances from The Culture series and Section 8 from Star Trek.

I don't think I've read any sci-fi books like this, but it sounds like an interesting premise!

I know spy books and movies are pretty popular but in a sci-fi setting that'd be a bit new to me. Now I want it too hahaha

You might like Laundry Files by Charles Stross. It's focused around a secret government agency that deals with eldritch horrors (and tries to keep the public from finding out about magic).

and from it, I know a few people who really praise the Vorkosigan Saga, so maybe that's an option?
