It would be incredible if J-Rail can actually be mandated to build a railway line up EVERY single mountain in Japan. Like just the construction alone would be nigh impossible, and the maintenance nightmare. There is not a single way that anyone in their right mind would think this a feasible idea.

Sir, we in Switzerland like to build trains and cable cars on mountains. We even have the highest train station of Europe and it was built in a way that tourism paid for most of it and now it has been done over hundred years ago. It's really not that hard. Although all Mountains might be a horrible idea.
