Basically the Titel. I made the transition from Windows to Linux but so far i havent managed to get my old savegames to load in Linux.

I am using Linux Mint and Windows 10, right now the system is a dualboot so i thought that it would be a Copy and Paste Thing to get my gamefile. I only tried it with the binding of Isaac repentance so far, and i am afraid that i will lose all my savegames from all my games.

Are you sure you're putting your saves in the right folder? I've moved my saves back and forth on many games and they work fine. Binding of Isaac has cloud saves on Steam.
