In universe reason could be that CVN-65 USS Enterprise was active until 2012 and therefore during the show. I don't know if there are any rules against having two vessels with the same name.
Out of universe, well that would be a whole other can of worms.
The space shuttle Enterprise was active during this period though.
True it was active in 1977 16 years after CVN-65 entered active duty. It was only a civilian test vehicle though and was only named enterprise because of public demand. Maybe that had something to do with it.
Do we know that Star Trek exists in universe?
It should. When they travelled back to 1969 O'Neill identified as James T Kirk and Luke Skywalker. So both Star Trek and Star wars are part of the Stargate cannon

There was an entire episode where Dr.Phlox and Harold Green talk about trek, it definitely exists in Canon.
Damn, I never realized Phlox' actor was in Star Gate, and talking about Star Trek, even.
Just name it CVN-66 USS Enterprise.
